where to add new webstore- order manager or my.shiprush?

I would like to add a new webstore to my account- I am wondering if it makes a difference if I do it within the Order Manager software or on the my.shiprush site. I primarily use the Order Manager software to manage and ship orders, i don't really use the my.shiprush much.
